I've always liked the manga more. For some reason, even though MADHOUSE animated the series, they fail to capture the light calming watertone and pastel colors used in the manga. I can see the backgrounds are pastel colored, but the characters aren't, and it's a glaring visual distraction for me.
Compare the picture of chii in the description of this torrent with the actual screenshots. While the chii in the picture has the watercolor look, with soft lines in coloring within her fur, the screenshot chii has hard lines separating colors, and the merging pastel effect is lost.

I agree. The drawing just doesn't have the charm of the original manga. Nonetheless, this is still one cute anime!
