No, but as far as I know, it's a rather sub-par condensation of the series. You are better off just ignoring it.

It seems that the Japanese subs tend to disappear, though it is there...is there a way to solve this?

What do you mean by "tend to"? Randomly? Or are there any specific episodes with specific time stamps?

Or are there any specific episodes with specific time stamps?Apparently, there is Jap sub, but it will work completely when I skip all the way to the end of an episode in eng sub, and then play back again in Jap sub. If I simply set to Jap sub from the beginning without skipping, it just will not appear at all. And when it does appear, it does not disappear when there is no verbal talking. Instead, the words spoken by the previous speaker will remain until someone else speaks.

Sound like an issue with your player/codecs. The subs will generally start showing with the start of the next cue, but they will disappear after the scripted amount of time. I can't reproduce the behaviour you describe in VLC.

VLC, as in VLC player right? I am currently using Media Player Classic with K-lite codec ^^; should I switch?

I use Shark007 and VLC. Try them to see if it helps. Just remember to uninstall you previous codec packs.
